There are various kinds of museums in Tokyo. It is a nice idea to visit some of them based on your interests.In case you did not have chance to study Japanese culture and history A combination of seeing towns and visiting museums gives you a good sight about Japan. Please advise me what is your interest, I will select the best museums and places to visit to maximize your satisfaction.
At your hotel in Tokyo and Kanagawa
There are 4 museums in Ryogoku area where is famous for Sumo wrestling because there is a Sumo arena. And inside of Sumo arena, there is Sumo museum. This is free of charge but while Sumo tournament is held, this museum is closed. The one you should no miss is Edo-Tokyo museum. Fromm items displayed in this museum, you can realize life in Tokyo since 1600. By the way, Edo is the old name of Tokyo. Everybody visited this museum satisfied 100%.
Sumida-Hokusai museum is dedicated to Katsushika Hokusai who is famous for Ukiyoe which is wood block printing. Location of this museum is about 5 min walk from Edo-Tokyo museum.
Sword museum is dedicated in Japanese sword. If you are interested in Japanese sword, it is worth to visit.
Out of 3 major museums, the most famous one is Western art museum which is listed as one of World heritage buildings architected by Le Corbusier. This area is nice area to visit even you do not interested in museums. You can enjoy various architectures and nice atmospher of culture.
In this area, there are 3 museums which are Mori art museum, New National museum, and Suntory museum. The one museum I recommend is Mori museum. This museum does not own any art and special exhibition is held time to time. Therefore if exhibition is not the one you wish to see, I do not recommend this museum. However this museum is located at the top of building which is about 200 m high and nice to visit the observation area.
Omote-sando area is famous for shopping. But there are 2 very nice museums; one is Nezu musuem which is dedicated to Japanese art and the another one is Ohta museum which is dedicated to Ukihyoe (wood block printing). I personally prefer to Nezu museum. This musuem is designed by a very famous Japanese architecture and it has atmosphere of Japaese tradition. The very nice thing about this museum is its garden. This garden is Japanese garden and you can enjoy flowers and ponds. It means you can enjoy Japanese art inside of the building and Japanese tranquil silence in the garden.
At your hotel or the last place to visit
To enjoy Tokyo, visiting famous places like Asakusa and Tsukiji is one of the ways. However another way is to explore museums in Tokyo to deepen your appreciation about Japan. There are many museums in Tokyo and museums I listed are not all. Based upon your interest, I can make a plan for you. For example, visiting Edo-Tokyo museum first and visit Asakusa and Imperial palace afterward . Because, after you see miniature of old Tokyo and Edo castle which is current Imperial palace in the museum, visiting those places gives you different view of interest. If you wish to enjoy shopping and Japanese art and culture, visiting Nezu museum first to feel atmosphere of silence which is one of characteristics of Japanese culture. Then you enjoy shopping at Omote-sando and at the end visit Ohta museum to see Ukiyoe which is old wood block printing . This is a combination of old Japanese culture and contemporary Japanese lifestyle. If you like to get nice view of Tokyo along with enjoying art, visiting Mori museum and National Art center is the ideal one. If your interest is knowing Japanese progress from ancient to current, visiting Ueno is the best selection.

We loved our day with Hiroshi! He allowed us to plan a very specific itinerary of the 2 things we wanted to do in Hakone: Hike Mt. Kintoki and visit the Hakone Open Air museum. This required navigating and timing the trains and buses perfectly, which he easily did for us. Hiking with him was safe and fun and he shared great stories. Lunch at the top was a treat and resting our tired feet in the hot springs at the museum was an unexpected highlight. It was a stress free day in Hakone and we would love to travel with Hiroshi again.

My wife and I had a great time wish Hiroshi. We did not have much time in Tokyo and having Hiroshi as a guide was a must. We had a chance to visit many places and most important learn about the culture and Japan history. Hiroshi was a 5 star guide! Also fun and great companion.
